Can you please add documentation for the new parameters to the software manual (doc/software-manual.tex)?

CE11 is waiting for this code to be merged.

It would be good to have these issues fixed quickly, at least naming and software manual. Unifying the isCrossedByVirtualBoundaries functions may be more difficult than I originally thought, so I would not make this a condition for merging.
